You have to clear the blockers of the Relic World to turn it into an Ecumenopolis anyway. If you build Mining or Generator districts, or anything to extract Volatile Motes, Rare Crystals, or Exotic Gases, those will disappear after you convert it into an Ecumenopolis. Other things will not disappear.
